As long as you provide a copy to WI it doesn't matter whether you filed a paper 1040 or efiled it. A little > confused.. sometimes have to paper file one or the other (often because ot the rather silly California restrictions on deceased taxpayers). And I have a client who does Federal and Colorado (his home state) electronically but we file a non-resident New York by paper - with paper attachments of the Federal. Yes it gets confusing, but it's quite normal and usual.
