As you said, when bills are paid online there is no cancelled check - so the question of keeping the check is moot. When I pay a bill online I mark the date of payment and the bank's e-pay number on the invoice or statement. I then keep the monthly bank statement that lists all the transactions, including each of the online transactions, with my other documents for that month.
