Does the account balance in the account register change when you view
unreconciled transactions vs. all transactions? Does it change by the amount
of the account beginning balance? If so, this was a problem in M01. I can't
explain your other symptoms. (Lost account, missing transfers.)

p.s., M01 is only a little less obsolete than M99.
