You may have to customize the reports to show both payments and deposits.

Default How to make sure a refund will deduct the amount from the category

In my example I spent $50 and put it in the "Clothing" Category. A few days
later I returned the clothes and the store put the $50 back in my account.
However, when I enter this deposit and use "Clothing" as the category again,
it still looks like I spent that money in clothing on the reports I view.
