Does anything tell you somewhere that you still have the stock? I found in
the past that Money in some places told me I had sold it all, but in others
said I had some miniscule portion of 1 share.

A workaround is to delete the last sale transaction for the stock in each
affected account. (Write down the details, first.) Then, on the account
summary screen, update the shares held to 0. Money will create a remove
transaction for exactly the number of shares it thinks you have.

Revise that transaction to a sell, and enter the other info like total
proceeds and commission. Don't let it change the quantity sold, and let it
calculate the price itself. The result will be 0 quantity on hand, and may
help resolve your problem.
